Going in through the right arm of the transept, a door opens on the right onto a staircase giving access to the crypt. It contains the tomb of Count Dom Afonso, in white limestone in a florid Gothic style. The recumbent figure is attributed to the sculptor Diogo Pires the elder. Two hoisting machines are engraved on the tomb.
